I can think of some movies that would have been more popular were it not for one thing but that doesn't mean they would have been better for it.

e.g. iirc some early critics thought the ending to Deep End compromised what they felt was a charming, offbeat coming-of-age story and maybe it would have been a bigger box office success without it. but then it wouldn't be the Deep End that Jerzy Skolimowski wanted it to be.
